99proxy is late only within /etc/apt/apt.conf.d/. A desktop tool writing the same default proxy into /etc/apt/apt.conf can still have the final assignment.

At the normal configured locations, APT loads:

  1. An optional APT_CONFIG file.
  2. Eligible files in its parts directory, in alphanumeric order.
  3. The main configuration file.
  4. Later binary-specific settings and command-line options.

Renaming the fragment to 999proxy does not move it past the main file. Identify the program owning the conflicting entry and correct that supported source, preserving unrelated options.

Check whether the fragment was eligible at all. APT accepts no-extension or .conf files under its filename-character rules. 99proxy.disabled is not equivalent to 99proxy.conf; ignore configuration determines whether a rejected name is silent or produces a notice. Other services' *.d loaders can use different rules.

For a temporary comparison, command-line -o Acquire::http::Proxy=... overrides the general value for that invocation. A -c file loads in the command-line stage, whereas APT_CONFIG loads earlier; neither means ignore every normal file.

Inspect the exact effective option with the same inputs, then check host-specific settings and discovery policy. Overriding a default does not erase those other branches of the tree.
